LIKAT is a research institution within the Leibniz Association. As an "An-Institut", an institute connected with but legally independent of another organisation (in LIKAT’s case the University of Rostock), LIKAT has the legal form of a registered association; its constituent bodies are the general meeting, the board of curators and the scientific advisory council.  On the basis of parity, it is jointly financed by its host state - Mecklenburg-West Pomerania (MV) - and the German federal government. In terms of the specialist subject matter, at host-state level the responsibility lies with the Ministry for Education, Science and Culture; at national level it lies with the Federal Ministry for Education and Research (BMBF). The management of the institute - the board - consists of four people, with an executive director appointed for a limited term. The basis for the board’s actions is LIKAT’s constitution. The board bears overall responsibility for the scientific work of the institute and ensures that the organisation’s business is conducted in the appropriate way.

LIKAT's Board determines the guidelines applied to scientific projects undertaken as part of the research mandate, established in LIKAT's constitution; this is done in close coordination with the Internal Scientific Board (also known as the Management Round or the Internal Consultation Group). This round includes all heads of scientific departments, the heads of the service areas and, on appropriate occasions, also the heads of the 'Uni in Leibniz' working groups (associated professors from the University of Rostock - see organigram). The Executive Director of the institute chairs this Internal Consultation Group. In the context of this Management Round of monthly meetings (called 'internal consultation'), topical problems are discussed and agreement is reached on planning activities. The institute's research program is determined by means of staff informing one another in detail about research projects and fitting these projects into existing organisational structures, within the international research activities; the program is also defined by coordinating the cooperation across the various departments. At the institute, whereas decisions on matters of principle are made by the Board, in coordination with the advisory committees - the 'top-down principle' - a large part of the institute's actual research work is characterised by the 'bottom-up principle' and is organised accordingly. An important basic principle in organising LIKAT's work is the granting of scope to scientific personnel to take advantage of considerable freedom in their research. Each researcher can independently develop solutions for existing projects and/or can propose new topics for projects. By setting up so-called 'explorative topics', there is the possibility to explore research ideas and thus to react flexibly to current problems and challenges faced. PhD students, postdocs and technical staff engage with the respective research topic in a targeted way. The research projects and topics are allocated to a program area or respectively research area; however, depending on the issue being addressed and the scientific expertise available, they are examined on a basis that cuts across boundaries between departments or indeed between individual institutes. In this way, it is possible to process new research projects in an innovative way that capitalises on subject-specialist expertise, without a need to change the organisational structure constantly.

On scientific questions, the scientific advisory committee advises the board, as well as the board of trustees and the general meeting. It gives recommendations on the institute's program of work and assesses the latter's scientific work. In addition, it cultivates contacts to institutions, domestically and abroad. The membership of the scientific advisory committee, apart from including representatives from universities or other research institutions, also has representatives from industry; members are appointed for four years (with the possibility of re-election), in agreement with the board of curators: the board has the right of proposal on members and proposals are subject to the endorsement of the general meeting.

The general meeting receives the board's annual reports; by due process, it discharges the board from its duties for the time period of the report. The basis for this is an annual external audit. The general meeting decides on resolutions regarding changes to the organization’s constitution. From among its membership, the general meeting elects a chairman / chairwoman for a four-year period, with provision made for the possibility of re-election. The general meeting is comprised of representatives of academic research – e.g. the rector of the University of Rostock – and of industrial research; apart from this, there are also representatives from Mecklenburg-West Pomerania state's Ministry for Education, Science and Culture and also, at national government level, from the Federal Ministry of Education and Research.

The Board of curators is responsible for supervising all essential scientific and economic matters of the Institute. It determines the guidelines for the Institute's work and monitors the activities of the Board. Among other things, the supervisory body appoints the members of the Board, appoints members of the Scientific Advisory Board and has the right to make proposals for the admission of members of the Association. The board of trustees consists of appointed members (representatives of the federal and state governments, the University of Rostock) as well as members elected for four years from industry and academia. The chairmanship is held by the representative of the state of MV.
